What Determines Custom ROM data security?

I'm writing from the perspective of a retailer who has recently adopted NFC payments at our business but am also writing from the perspective of a custom ROM user. One thing I noticed is the general policy from payment providers that NFC payments will not work on custom ROM/rooted devices or jailbroken devices. I can understand that there are some safety concerns regarding how financial data, especially, get bounced around inside a device before ultimately being launched out into a pinpad and through the Internet to a transaction processor. But it just occurred to me - is there anything in the android platform itself in relation to custom ROM's that prevents developers from sticking a nasty backdoor into rooted/custom phones? This applies to my beautiful new M9, but I suppose to android devices in general. Thoughts?
